Must Enclose be running for it to delete sent files from my .Mac account?

Yes. For files to be removed when they expire, Enclose needs to run. When Enclose starts, it removes any files that may have expired while Enclose was not running. Also, you can manually remove, before expiration, any file using the Files tab and Remove From Server menu or toolbar command.
